A newly colonized planet has a -50% pop growth malus, that is removed when you upgrade the reassembled colony ship. So the colony designation just helps counteract that, for pop growth it's always better to upgrade and get rid of that malus. The possible exception is in hive worlds. Since you don't get a malus.
